To check your issue I need detailed infos about your MKV (with mediainfo tool for example).
Other info I need is the type of channel you are see after MKV play ...

I've tested the Beta 3 with 2 MKV with AC3 audio tracks (1080P) and all works correctly.
I think you must upgrade Vu+ drivers in your box.
I've tested your issue with an USB HDD 1Tb connected to front USB port of my Solo with BH 1.6.7B3. All OK.
Detagging of this thread. No image bug present.

It's very strange.
I've tried MKV playback and audio come on when the file start play, the audio come back to SAT channel when I close the media player.
I think it's an issue related to single MKV file you are using.
Try also to migrate to Beta 3 images and update drivers to new ones released today.
